Goddess Cube Location: You’ll need the Water Dragon’s Scale for this one. Go through the first, flooded room of the Great Tree. Upon exiting, jump to the nearby ledge with the heart on it. From it, look over the edge and dive to the Goddess Cube.
Chest Location: Skyloft. Go to the westernmost jump platform and dash-jump to the small island with the easily-obvious chest.
Chest Contents: Silver Rupee (100 Rupees).

Goddess Cube Location: You’ll need the Water Dragon’s Scale for this one. Go ahead and start climbing the outside of the Great Tree. Upon reaching the alcoves on the left, look over the oppoosite ledge. There, you can dive off to the Goddess Cube below. You can also wait until later, get on the roots below, and Clawshot your way up there.
Chest Location: South of Skyloft, inside the volcano-esque island. You can try to maneuver your way to the ledge inside the island while you dive, or wait until later when you have the Clawshots.
Chest Contents: Heart Piece 12.

Goddess Cube Location: You’ll need the Water Dragon’s Scale for this one. Go onto the path ringing the Great Tree and continue along to the ledge to the right where you can find some Keese. Stand there and look down from the edge to find two ledges connected via a tightrope. Land on one of them and, if needed, cross the tightrope to the Cube.
Chest Location: Inside the Thunderhead, northeast of the Isle of Songs. You’ll need to climb the vinery to the top of the island.
Chest Contents: Rupee Medal.

Goddess Cube Location: You’ll need the Clawshots for this one. Go to the wall east of the outer Skyview Temple, Clawshot onto them, and climb to the top. Somewhere up there is the Cube.
Chest Location: On Beedle’s Island. Sleep inside his Airshop on Skyloft until night. Jump from the docked ship to the chest.
Chest Contents: Rupee Medal.

Goddess Cube Location: Behind the altar.
Chest Location: On Pumpkin Landing. Dive from your Loftwing and land on the roof, then proceed to the awning over the main doorway.
Chest Contents: Gold Rupee (300 Rupees).
Lake Floria¶

Goddess Cube Location: In the tunnels going towards the Water Dragon’s place, you’ll have to jump over a rock wall. Land on it and go around the edge of the room along the ledge to the Cube.
Chest Location: In Skyloft. Go to the entrance to the Waterfall and Clawshot to the vinery on the nearby ledge to go to the top of the waterfall. Then jump dash over the edge to the island with the chest.
Chest Contents: Gold Rupee (300 Rupees).
