You can find the 
Marari-in Shrine on the small island to the far southeast of the Surface.

Inside 
Eventide Island Cave. Must progress the side quest, 
Seeking the Pirate Hideout, near 
Eventide Island Chasm.
After the pirate ship appears, you can reach the shrine from the back of the pirate ship.
You can use 
Ultrahand to build a bridge from the wooden planks. There is no puzzle at all in the shrine, since you need to do a side quest to access it.
